We are planning to start HOD this fall using the Resurrection to Reformation Package. There is just one problem...we have already used Apologia's Astronomy before we found HOD. So, I had originally planned to keep going with Apologia, my kids like it. BUT, the more I read about the science choices in HOD, the more I think I don't want to miss what Carrie has written/planned. So, would it be too much to do a different Apologia science (Zoology) AND what Carrie has suggested, minus the Astronomy? Or, should I just stick with Apologia only. We do use the notebooks that go along with the texts for Apologia.

I think you could go either way. It has been suggested before that if you have done the Astronomy book before that you could just use the other two options. The other two together will be about the right amount of time. It looks like the Astronomy book is used for 13 weeks and God's Design: Our Weather and Water is scheduled for 11 weeks. That is pretty close. I suppose though you could substitute another Apologia book for the 13 weeks. You might want to wait and look at your TM before you decide though since HOD uses the book differently. You may find, especially if it's been a while since you used the Astronomy book, that you will want to use it again with the plans in RTR.
